    Guiding for company setup:

    Two companies, joined into one new NAV company, where they operate like departments, but with their own documents (invoices...)

    If they have two Federal IDs, you should set them up as two companies.  If it is truly one FID, then it should be setup as one company, and you can use Dimensions and/or Responsibility Centers to separate the data.

    We have a similar client, one FID operating with two brands, and we designed the reports to print info relating to the "company" that services the customer.  Invoices, Quotes, Statements, etc. all relate to the brand that the client signed up for.

    This was custom for the client.  Newer versions of NAV might be able to utilize the Word Layouts, where the branding is on the layout not in NAV, and assigning specific layouts for Customers to accomplish this same goal.

    We have an add-on for NAV - DimensionPath - that provides functionality to enable multiple legal entities to be set up in a single NAV company.  Our add-on uses Global Dimension 1 to enforce a balanced G/L for each entity, with a lot of related logic and functionality.  Let me know if you'd like more info.

    I concur with @Ben Baxter regarding setting up 2 separate companies. NAV has functionality for intercompany transactions, if necessary, as well as consolidated reporting.

    I agree with Ben and Amanda but I have seen the need for documents by location or department. You will need a modification to control the printing based on department.
